The most effective method is participating in the solo events and leaderboard tournaments. These offer substantial milestone rewards packed with Flag Tokens. Currently, the Snowy Resort solo event and Slope Speedsters tournament provide a combined potential of 4,460 Flag Tokens by completing all milestones.
The Snowy Resort event awards points for landing on corner tiles and lasts two days. Here's a sample of the milestone rewards:
